You do not have to pay with your refund. You can remove that choice if you have not already e-filed.
Instead pay up front using a credit/debit card.
I have a similar problem. I'm all the way at the end and along the way I was told I needed to upgrade to $39. Now at the end there is $39 under federal, $39 under state, and $39 at the end, the total says "3" items for $117. What the heck?? I tried going back and also logging out and it still shows my fees are $117. Please help so I can get done and file! Thanks!
There are separate fees in online for federal and state. You do not have to choose refund processing for the extra $39.99. You can avoid that fee if you pay upfront with a credit/debit card.
If your TurboTax fees are higher than expected, you can reduce them by removing add-ons:
Yes in Deluxe and higher the state is a separate charge. Thdn it sounds like you selected to have the fees deducted from your refund for the Extra $40 Refund Processing Service charge (45 in California). You can delete that by paying with a credit card.

Thanks for your reply but I was not going to be able to have the $39 taken from my federal, as I owe money. I can't figure out how to get back to the $39 original upgrade fee? This is rediculous. I've used turbo tax for a handful of years now and never had such an issue. I cant file until I get passed this issue. I don't know what else to do?
It seems, from your statement, that you have selected Turbo Tax pay your refund to you so you get it more quickly so the extra fee was charged for that.

You would have to delete the state tax return to only have the $39 charge for the Deluxe edition.

@MalePritch There is no fee to get a refund faster. That is not possible. You get it when the IRS sends it. And he says he has a tax due.
Wrong. You get your refund faster when the company (Intuit, Jackson Hewitt or other tax preparers) gives you the amount of your refund almost immediately and then they actually collect your tax return as reimbursement. So for a fee, Intuit will give you the amount of your return so you get it faster and charge you a fee for that "loan" and then will collect your return as repayment.
You need to prepare taxes for a while and actually read what people are saying.
Yes that is something different. At Turbo Tax that is a Refund Advance. You only get it if they offered it to you. You can't self select it. Then you don't get it until AFTER your efile is Accepted by the IRS. And there is no fee for it.

This seems to be a racket. They make it almost impossible to re-start to change your settings.
