If you paid no money when you requested the extension then your payment is going to be considered late. You were supposed to pay your estimated tax due by the April filing deadline. An extension does not give you extra time to pay---it only gives you extra time to prepare your Form 1040 and file it. Your tax due will be shown on line 37 of your Form 1040. Pay as much as you can at this time and request a payment plan for the rest.
If you have federal tax due you can pay by mailing your payment with the 1040V voucher, (which has the address printed on it, having the payment taken out of a designated bank account, or you can pay directly on the IRS website.

Click on Tax Tools on the left side of the screen. Click on Tools. Click on View Tax Summary. Click on Preview my 1040 on the left side of the screen.
Does your 1040 Schedule 3 line 10 show an extension payment you didn't make? If you need to delete a payment, see this Extension FAQ for how to get there. Then you can change to amount to zero.
Changing the amount to zero after you have efiled successfully is useless ... it will not change the return that was filed.
