The tax laws updated and Turbo tax when software re-analyzed her tax status changed from owing $1,000 to getting a REFUND of around $900. We paid the $1,000, IRS cashed check (Confirmed). I refiled the 2020 forms for the refund. IRS provides the refund of $900. How do I revisit this submission and receive the $1,000 that was paid early?

Did you receive a letter from the IRS explaining why you only received $900 if you filed an amended income tax return (Form 1040X) showing a refund of $1,000?
Filing a second amended income tax return with the same information will not get you the extra $100 because the IRS looked at your numbers and calculated your refund should only be $900.
If you did not receive a letter from the IRS about your amendment, call 1-800-829-1040. Be aware. The phone lines are backed up. The IRS opens at 7 a.m. local time in every time zone. The earlier you call, the better your chance of speaking with someone.
If you find out you need to change something to get back more money, you can file a second amended return if the information is different.
Thank you for the response. Clarification, I paid the $1,000 as was originally requested. When the tax code changed the $1,000 owed changed to a credit of $900. I'm sure I messed up on the refiling but the IRS refunded the $900 but they held onto the $1,000 I paid as well. Said another way, if I never paid the $1,000, they still would have refunded the $900. So how do I refile/amend the 2020 filing to note that we paid the $1,000?
If you never would have paid the $1,000, after the tax law changed, you would have owed $100. The IRS refunded you $900 of the $1,000 you paid because after the adjustments were made her tax liability was $100 instead of $1,000. Basically, you overpaid by $900. There is no need to file anything.
When you see the change on your amended form, it is including the $1,000 already paid. It is not saying that you would have originally received a $900 refund.
@Vanessa A Thank you for the response. When I refiled the 2020 forms I did not see anywhere within the forms that showed the $1,000 previously paid. Could you possibly share where I should look within the forms to confirm this?
Also, I feel like I messed up the process by refiling versus amending. Could that have any downstream repercussions?
If you saw the $900 credit, you likely were in the 1040X and attempting to amend. This is the most common thing that happens after you file the first time. Did you print and mail the return? If it was the 1040X you look at line 13 column A you should see the original amount you paid, then line B would have been the net change with line C being the amount that you should have actually paid.
Your 1040 line 37 would show the $1,000 you paid.
@Vanessa A Yes, I had printed the forms from Turbo Tax for the initial payment ($1,000). When we made the modification/update it was done via electronic submission. I will review the line items you noted below and try and piece it together. Your help is greatly appreciated. Thank you.
