If you are choosing to pay your TurboTax fees by having the fees deducted from your federal refund then you pay a refund processing fee of $39.99 ($44.99 in CA). If you pay upfront using a credit or debit card you do not have that refund processing fee.
If you are seeing an "extra" fee of $39.99 it is for something else---your state return, or an "add-on" feature you clicked on.
If your TurboTax fees are higher than expected, you can reduce them by removing add-ons:
