Having received an amended 1099 in October 2021, I filed amended returns, via paper, with NYSIT and IRS. Both entities cashed my checks for the additional tax due.
In early 2022, NYSIT refunded the exact amount paid in my check. I didn't cash the check but sent NYSIT a message via their online system, that their calc sheet was incorrect as it wasn't updated for my amended return and I was holding the check awaiting their advice and the dollars were due NYSIT. Two months have passed without a response - btw, I have confirmation that NYSIT received my amended return and cashed my check. Obviously, one section is not talking to the other. At this point, I'd like advise if it would be prudent to just wait for their eventual response and not cash the check or should I attempt to follow up with NYSIT.

@ghrad What I usually advise people who have received a check that they know they will have to repay to do is deposit it and not spend it. There isn't any reason to leave it sitting on a piece of paper not gathering interest - stick it in your savings account. Especially since NYSIT may have a valid reason for returning the money to you even though they haven't told you what it is yet. Put it in a bank account and let it sit there until you receive a letter.
Thanks, Robert. I'll take your advice, however, would that give NYSIT the right to charge me interest and penalty if they figure that they're due the dollars? Also, I was planning not to follow up with them and merely let the state figure things out on their time. Is such a good approach or should I endeavor to call NYSIT?
They can't really charge you penalties on the money they sent you by mistake, although they are a taxing authority so they could always try? Document that you have tried to contact them about it and if any questions arise you'll be able to show them that you tried to return it. You can certainly try to contact them again but I would just wait til you receive the letter explaining the refund. Like I said, you may actually be entitle to it.
