To enter a 1099-SA, you have to go to the HSA interview (under Deductions and Credits->Medical->1099-SA, HSA, MSA). Enter the interview, then when you are asked did you pay for anything out of the HSA, answer yes. Next TurboTax will ask you to enter the particulars for a 1099-SA. When you finish, Add another 1099-SA.
Again, what questions are you referring to that are not clear? I can't answer whether or not they reference your scenario if I don't know which questions you are referring to.
And you said, "but then found I did not qualify and the funds were returned to me." What funds? Are you referring to your HSA contributions? So were the 1099-SAs referring to amounts that were already in your HSA? If so you won't be getting a corrected 1099-R so ignore that.
The HSA administrator sent a copy of the 1099-SA to the IRS, so you have to include it in your return.
Did you get a corrected 1099-SA showing no funds distributed to you? If so, you should enter only the corrected 1099-SA.
What questions do you think don't apply to you? If you (or your employer) made any HSA contributions (even in error) or you made any distributions out of your HSA, you have to complete the HSA interview, which will create a 8889-T.
As I stated in my question and supporting details, I received two 1099-SAs. one is a Distribution Code #2 for excess distribution refund. The other is a Distribution Code #1 for "normal distribution" since there was a small profit earned that had to be distributed separately. The questions inside the platform are not clear or do not reference my scenario. My question again is: How do I manually enter these 1099-SAs?

I followed the path you described and clicked "Yes", but now it is asking me for Payer information which I do not have? It did not take me to a manual entry form.
Answering your questions:
--The scenario I am in is having an excess manual contribution, not using the funds in a traditional way for expenses, getting a distribution of those funds and also the small profit and having two 1099-SAs.
--The funds I am referring to is my manual (excess) contribution and also the separate small profit that was also distributed. My question begins with, "I manually contributed in early 2024 to an HSA"... Before this, I had no HSA. I was misled by my benefits management company that I was eligible in early 2024, but I was not.

I figured out that "Payer" means my benefits company and was able to work through the form submissions. Thank you for your answers and help. For other people's sake in the future, I hope TurboTax makes this an easier entry to understand and asks the questions after the form(s) entry.

The Payor is clearly listed at the upper left of the 1099-SA where it says "TRUSTEE'S/PAYER’S name..."
"asks the questions after the form(s) entry." What questions are you referring to? The entry of the 1099-SA is nearly the first thing in the HSA interview so nearly all questions are asked after the form's entry.
My form from my provider (Payer) does not state, "TRUSTEE'S/PAYER’S name" as other do I guess. I had to figure that out on my own. The term "interview" is a term I'm unfamiliar with. For us non-tax experts it is a little confusing the first time around. Thanks for your answers and support!

Yeah, "interview" is a term we created for the subsection of questions on a certain topic, like the HSA. It's an arbitrary term that we use.
