The presence of an Archer MSA is triggered by a code "R" in box 12 on your W-2. This indicates a contribution to your Archer MSA by your employer.
To delete any data belonging to an Archer MSA from your return, please do a modified version of the HSA Reset:
HSA RESET
***Reset***
1. make a copy of your W-2(s) (if you don't have the paper copies)
2. delete your W-2(s) (use the garbage can icon next to the W-2(s) on the Income screen)
*** Desktop/Windows***
3. Go to the upper right and click on Forms, and
4. Select the desired form (1099-SA (if one), 8889-T, 8889-S (if one), 8853-T, and 8853-S). Note the Delete Form button at the bottom of the form’s screen.
*** Desktop/Mac***
3. Switch to Forms Mode by selecting the Forms icon.
4. From the menu, select the form (1099-SA (if one), 8889-T, 8889-S (if one), 8853-T, and 8853-S) you want to remove (if you don't see it, select Open Form at the top). From the Forms menu, select Remove [form name].
*** Online ***
3. go to Tax Tools (on the left), and navigate to Tools->Delete a form
4. delete form(s) 1099-SA (if one), 8889-T, 8889-S (if one), 8853-T, and 8853-S
5. go back and re-add your W-2(s), preferably adding them manually
6. continue with your return.

There are many things, as I think I said, that are not well defined in the land of HSAs. Given that HSA custodian are not particularly cooperative, it falls on the taxpayer to work out a solution that is as close as possible to the intent of the law.
Since you know that your HSA custodian will not calculate the earnings on the excess contributions being withdrawn, then, yes, asking for a second withdrawal (I don't think they're worried about the number of withdrawals) for only the size of your earnings seems like a good way to get your HSA back to where it should be.
Remember to document everything in case anyone ever asks.

No, I did not have any additional income, I tried following these steps (additionally, please note that I work for Inter-American Development Bank and I have received letter stating that I did not need to pay tax for this income): Open your Turbo Tax return Go income and Expenses Less Common income Miscellaneous Income Other income not already reported on a W2 or 1099 Answer and record all information in this section. When it asks for a reason code, choose Code G. Once complete, this will show up as wages in Line 1G of your 1040 and also will appear in Form 8919. Now, since you have this reported, you will now exclude under terms of the agreement. Under miscellaneous income, scroll down to other reportable income. As a description, type in World Bank Excludable income and then represent the amount paid with a minus sign in front of it. This will completely offset the income.

Yes, each year must have Form 5329 and the penalty will be due for each tax year. Interest and penalty will apply for each day the payment is late. It's possible to request relief from the underpayment penalty. Use Form 843 after payment, it never hurts to try and success can happen. Yes, as indicated you will receive a 1099-R with the code mentioned above for your 2026 tax year. Again, the earnings are taxable in 2026.
