You should have asked about this before you went ahead and e-filed without entering the estimated tax paid or checking to see if the estimated tax was already entered. Whenever you have doubts or questions about what you are doing----ask BEFORE you file your tax return.
When you requested your extension you were supposed to pay your estimated tax due. Did you enter the payment you made into your tax return?
Go to Federal>Deductions and Credits>Estimates and Other Taxes Paid>Other Income Taxes
The IRS might catch this mistake. Wait for your return to be fully processed before you do anything else. If they do not catch the mistake then you can amend the return and make sure that the estimated payment is included.
Double check your return. A payment with an Extension should automatically show up on schedule 3 line 10. And go to 1040 line 31. So make sure it's not already there before you enter it! If it is not on your return the IRS should catch it and add it in for you and increase your refund.
