Your state tax owed was not and could not be deducted from your federal refund.  That is impossible.  Only your TurboTax fees could be deducted from your federal refund if you chose that option.  If you chose to have TT fees deducted then there was also a refund processing fee of $39.99 ($44.99 in CA) in addition to the fees for the use of the TT software.

Your state tax due cannot be paid from your federal refund.

It is not possible to pay your state tax due from your federal refund, nor is it possible to pay a federal tax due from a state refund.  The federal and state treasuries are completely separate from each other.  You may have seen a TurboTax summary of your federal and state amounts that confused you into thinking one was “paying” the other.  It is not.  If you have federal tax due you can pay by mailing your payment, having the payment taken out of a designated bank account, or you can pay directly on the IRS website.  You must pay your state tax due using the state’s preferred method of receiving payment.  For most states that will be by making a payment to the state’s own tax website, or by mailing a check or money order.

This is most certainly the case for me too.  I owed state taxes and it was deducted from my federal then at the end of filing my tax, it asked me how do I want to pay for my state.  Why is this happening and what can I do?

No, you misunderstood.  That's not possible.  You might have had the Turbo Tax fees deducted from your refund.

The state tax can not be deducted from the federal refund.  NEVER.  You can only have the Turbo Tax fees deducted.  You will still get the full federal refund minus any fees you had deducted.  Turbo Tax just shows you a screen at the end showing the Net amount of federal and state combined.  But it is just for your own info.  You do still have to pay the state yourself separately.   See,

Check the printout or PDF of your return; look for the state cover sheet with the Turbotax logo.  If you owed tax, it will show the payment information and how/when you decided to pay.  Read the state payment instructions carefully since most states cannot be paid from within the TT system and requires additional steps.

I had state taxes owed taken out twice - once deducted from my federal income tax return and again from my savings bank account. How do I fix this?

The amount on my PDF form is my federal refund and I see also how much I owe, but on the last screen when I completed filing my taxes, the federal amount shows the exact amount of what  owe the state, which means it's deducted.  or is this not right?

Example, Federal amount refunded $400, NY Due $150, Total 2020 Tax refund $ 250.  Why is this showing like this?  And I opted to pay directly from my account by April. ????

As I said.... At the end Turbo Tax shows you the federal and state combined.  But that is only for your info.  You will still get the full refund and need to pay a tax due.

Hey, just popping in.

So, I can verify that this happened to me as well. My federal and state return was for over nine hundred. At the end of my filing, since I owed taxes, i opted in for them to be immediately deducted from my tax return so i would not have to pay anything. When I received my tax return, the amount I received was the exact amount left over AFTER my taxes were taken out. For example, my return was 900. My taxes owed 500. When I got my return, it was only for 400, which means they took out the 500. They took another 500 out of my account yesterday even though it was already paid. So yes, this is happening

Your state tax due cannot be paid from your federal refund.

The ONLY thing you can pay for from a federal refund is your TurboTax fees if you chose that option.

If you have federal tax due you can pay by mailing your payment with the 1040V voucher, (which has the address printed on it, having the payment taken out of a designated bank account, or you can pay directly on the IRS website.

Yea, see thats not true. Because my full refund was nine hundred. My taxes owed 500. When I received my tax refund, I only received what was left AFTER taxes were paid. So, your knowledge is skewed. Because they took my taxes twice.

I had state taxes owed taken out twice - once deducted from my federal income tax return and again from my savings bank account. How do I fix this?

If the IRS reduced your refund they will send you a letter in several weeks that explains why your refund was reduced.   You may just be confused by the math or the summary that was shown to you in TurboTax.   Again---it is completely impossible to pay a state tax due from a federal refund.  That never happens.  Never.  The only thing that can be paid from your federal refund is your TurboTax fees if you choose that option.

Check your 1040 line 30.  You may have had 500 listed there that was wrong.  That could be for a stimulus check you already got.

Your only proof of payment is your bank statement or credit card showing the payment coming out. Turbo Tax only passes your bank account number to the state for the state to take it out of your account. But most states do not let you pay by Direct Debit so you have to mail in a check or go directly to the state's website to pay.

You will get a refund from your State for the extra payment. If you don't get it in a month or so, I would call your state directly. See the link below on how to contact your state if needed:
