On my tax refund status the bar has moved all the way across completely green so I'm just wondering how much longer would it take for my refund to come after this stage

Filed as if I had a w2 but I'm self employed how do I change it and what form to use?

You will have to amend your tax return. Please see the information on how to amend here. 

After removing the incorrect W-2, report your self-employment income on Schedule C. Here is information on how to do that.
