I moved halfway through 2019, so I've got income from 2 states: NY and CA.
The Box 16 State Wage for the NY entry has the same amount as the Box 1 total wage. In other words, if I add up the Box 16 State Wages for both NY and CA they are way more than Box 1. I assume that in the state tax portion I will be set the correct proportions myself - is this correct, and should I inform my employer to fix the W-2?

There is nothing to fix. The W-2 is correct. New York has an unusual rule that box 16 must be the same as box 1. The adjustment for the actual amount that you earned in New York will be made on your New York tax return.
