When you file your official tax return, you will include the payment you made with the extension. If you over paid your estimate, you will get the difference back as a tax refund.
Thanks, do I fill the 'Federal estimated taxes for 2023 (Form 1040-ES)' ?
I see there are fields for 'How much did you pay in federal estimated taxes?'
I guess i can put the amount of i already paid there?

Yes, there is a screen for estimates and other taxes paid (I think on the Deductions page), and you can list any quarterly payments and the amount paid with the extension. You can also list any state income tax payments you made on the same screen.
You're close but not as an estimated payment, keep going
To enter the amount you paid with an extension (including state extension) go to
Federal Taxes (or Personal for desktop H&B version)
Deductions and Credits
Then scroll way down to Estimates and Other Taxes Paid
Other Income Taxes - Click the Start or Update button
Next page second section Payments with Extension
Either Visit All or Click Start or Update by the extension you paid
