Will the IRS take out the remaining balance that we owe from last year from this years refund?

Yes, if you have a balance due with the IRS from a prior year that is unpaid, they will automatically apply your refund this year to that balance due.  You will get a letter a few weeks after you receive the remaining refund (if any) detailing this action.
