I have S-Corp and the tax return was filed on Sept 11. I received the confirmation from TurboTax that the return was accepted by IRS. However, today I received the letter from IRS that I failed to file return and they sent me penalty. I would request Intuit to provide me with letter that tax was filed on time and was accepted by IRS.

Check your filing history in the program. That should show dates and times of acceptance.
Does the notice mention late filing because you did not file the extension timely ? The return or extension was due back on 3/15 so if you were not on extension the return was filed late.
No extension was already filed and confirmation was received from IRS.

Did you try the procedure I outlined in the first post?
You should see an acceptance date and time along with a return ID number.
Contact the IRS (if there is a phone number on the notice) or write them and show proof of timely filing the extension and request the situation be reevaluated ... be polite and direct.
You should have received an email notification that your return was submitted and in progress. The subject line should read, "In Progress: Your TurboTax Return Status". This would include the date and returns sent. The IRS should accept this as confirmation that you did file. Good luck!
