The continuing saga of the HSA... We are over 55, retired, not on medicare, have High Deductible Health Care. In 2019, we put $8000 in an HSA account - not employer, not direct from IRA. The auto-fill is putting $7000 in line 3 of form 8889 which says "If you were under age 55...." The additional $1000 is in line 7.
Is this OK? Why is it doing this?

Yes, this is correct.
Blame the IRS. The instructions for line 7 in the 8889 Instructions say to put the $1,000 55+ bump here on line 7 if you have Family coverage.
I believe that the reason for this treatment is so that there is a clear differentiation between the Family coverage limit of $7,000 and the bump, which is $1,000 for each HSA owner who is 55 or over.
That is, if each spouse has an HSA and is 55 or over, then the $1,000 is allocated to each HSA whereas the Family coverage is shared between the spouses. This make it seem like the maximum contribution for these two spouses is $9,000, but it really isn't - it's $8,000 to one HSA and $1,000 to the other.
Actually, you can allocate the $7,000 Family coverage any way you like, so long as at least $1,000 goes into each HSA.
This is so close to my problem. For 2021: I'm well over 55, married (also well over 55), not retired, and have an HDHP. My employer contributed $8200 (reported on my W2) to my HSA. Turbotax entered $7200 on line 3 and nothing on line 7. Turbotax should have entered $1000 on line 7. If I override Turbotax, I get a huge warning during final review.
How do I get Turbotax to figure out that I'm over 55?
Did you confirm that TurboTax has your correct date of birth? As long as the HSA is in your name, that is all I can think of that would prevent an amount from appearing in Box 7.
You are right. When double checking my birthdate, I see it is wrong. Once that is corrected, my problem goes away.
