I contributed to my HSA: $3600
My employee contributed to my HSA: $3,156.67
Limit is $7200 per year so I had to withdraw some part of contributions ($669.19)
My spouse's contribution: $1,108 to her HSA. A separate form was generated for her.
I received 1099-SA for withdrawal:

TurboTax is reporting it correctly. Your over-contribution reduces the deduction you can take for your out-of-pocket contribution on Line 2, and on Line 13 of Schedule 1.
Your total contribution limit is $7,200 (assuming neither of you are 55 or over). The employer contribution is $3,157. Your wife's contribution is $1,108. The remainder of 7200-3157-1108 is your contribution of $2,935. Had you marked that your wife made the over-contribution, her box 2 amount would have been reduced instead of yours.
There doesn't seem to be anything in the form 8889 instructions that says to use the "net" amount of contributions on line 2.
Also for line 13 it says:
"To figure your excess contributions (including those made on your behalf), subtract your deductible contributions (line 13) from your actual contributions (line 2). "
So if I do it with what turbotax provided I will get 0 (line 2 - line 13). What is not correct.
I tried to file form 8889 in two other programs and in both cases I got 3,600 for line 2.
You no longer have an excess contribution because you withdrew it. You are correct, if you did not withdraw your excess contribution, your Line 2 would be $3,600 and Line 13 Schedule 1 would be 2935 plus your wife's contribution and the excess contribution would be $3,600 - $2,935.
