If you reported all of the 1099-R forms on your TurboTax prepared return and it matches what the IRS has on file for you, you'll need write a response to the IRS letter stating that fact.
The only thing I can think of is that a 1099-R form was sent to the IRS that you did not receive and therefore did not enter on your tax return.

What was the 1099R from? It may have ended up on the wrong line (4 or 5) so the IRS missed it. It's easy to enter it on the wrong line. Or you didn't get the right taxable amount on line 4b or 5b.
find the "copy for Federal" of your tax document and send it in.
Follow the instructions in the letter from IRS.
make sure to keep at least one copy for your records.
I am just reporting to the community that Turbotax failed to include form 1099-R in my e-filed tax return. I saved a pdf copy of my return with all forms included (over 100 pages). The form 1099-R was in that pdf file and had a header that the form was for my records only. ie: not to be filed with the return. I received a letter from the irs asking for a copy of that form 1099-R (by the way from Vanguard. Has anyone else had this problem? If anyone received this form check your e-filed return and see if it was included.
The rule, specified by IRS, is that you attach a 1099-R only if it show Federal tax withheld.
This rule is for paper filed tax returns.
Since you e-Filed, it is a mystery why IRS is asking for a copy.
maybe the copy to IRS from the financial institution was lost.
My 1099-R did have taxes withheld and Turbotax failed to attach it to my e-filed return. This is a Turbotax problem, not mine or the irs. Look at the tax topic 303 from the irs:

When you efile a copy of the 1099R is not sent. you only attach a copy if you mail your return.
Is the amount in box 1 on line 4a and the taxable amount on line 4b (or 5a & 5b)? And the withholding on line 25b? If it's there it was included. Then the IRS has a difference reason for wanting to see a copy of your 1099R. Maybe they didn't get the copy from the issuer or it doesn't match what the payer sent in.
One of the main reasons for electronically filing a tax return is that you do not have to include a paper tax form since the tax data has already been entered on the e-filed return.
Otherwise you would have to include a paper copy for every W-2 and every Form 1099 which has taxes withheld on the form, totally defeating the purpose of electronic filing.
Or back to what Helen said. Maybe the IRS got another 1099R you didn't enter or get. Did the IRS say which 1099R is missing like from Vanguard?
