Wondering if it has to do with 50% limitation when filing separately vs. 100% when filing jointly.

while filing this year. I noticed that the credit union I banked with had deposited my Reg IRA into a Personal Savings CD. This happened in April 2023. I did not receive a 1099R nor does it show on their website 1099R. As I dont use the bank for day to day banking --- I did not check this until now On asking this year 2026 -- they provided me a 1099 R I opened the turbo tax 2023 software started filling up the amendment info. At end of it I have questions. 1) It says e-filing closed on Oct 15th 2024. You can file by mail 2) On the next screen it says efile. 3) On another screen it says "don't file by mail - returns that have been already transmitted" I am not sure how to proceed. Should I efile or mail. 4) Also I am not sure what forms should I mail. I read 1040X. Any other forms? 5) Can I make a payment online instead of mailing in a check 6) What forms do I mail for NJ besides 1040x-NJ? Thank you

In the California Interview (Step-by-Step), proceed until you see the screen with the title "Underpayment Penalty". Answer Yes that you would like to review this topic.
On the screen Annualized Income Method, answer Yes. The entries on the next screen "Federal and California AGI Adjustments" go to line 1.
The entries on the next screen "Itemized Deductions" go to Line 4.
Of course, if you don't have a big enough underpayment, you may not see any of these screens.

Check the capital loss carryover worksheet, maybe you entered it but it didn't stick. Line 16 Sch D from 2024 should be showing on your carryover worksheet.
You entered capital loss carryover from last year yet show zero for the carryforward. The first thought is you sold investments and wiped it out. I feel sure you would know if it was used against current year short and long term gains.
Follow these steps to trouble shoot:
Desktop version:
Delete the carryover worksheet
Save your return while closing the program.
Update the program
Open
Enter the information again.
Online version:
A full or corrupted cache can cause problems in TurboTax, so sometimes you need to clear your cache (that is, remove these temporary files).
For stuck information follow these steps:
Delete the carryover worksheet, see How to Delete
Log out of your return and try one or more of the following:
Don't use Internet Explorer.
Clear cache and cookies,
Sign in using a different browser.
Sign in using a different device.
Log back into your return.
Enter the information again.

You cannot change or add anything on the return that you just e-filed, nor can you stop it. It is too late, just like when you put an envelope in a US mailbox on the corner. The IRS does not allow you to take it back.
If you left out a W-2, a 1099G, or a dependent, or a 1099 etc…DO NOT change your return while it is “pending.” The changes will go nowhere.
Now you have to wait until the IRS either rejects or accepts your return. If your return is rejected, you will be able to go into your account and make the necessary changes to your tax return and re-submit your return.
Sometimes—not always— the IRS corrects your mistakes, while they are processing your return.
If the IRS accepts your return, however, then you have to wait longer until it has been fully processed and you have received your refund. THEN you can prepare an amended tax return and e-file or mail it in. You have to be able to work from that return exactly the way it was when it was e-filed originally. You will need to use a form called a 1040X.
Meanwhile, DO NOT go in and start changing anything on your return in the system, or you will make a mess for yourself. Sit tight and wait until you see what the IRS does with the return you just e-filed

You will have to amend the 2025 tax return that was filed to include the SS benefits reported on a SSA-1099
An amended return, Form 1040-X, can only be printed and mailed to the IRS if the original tax return was not e-filed. The IRS will take up to 12 weeks or longer to process an amended tax return.
Before starting to amend the tax return, wait for the tax refund to be received or the taxes due to be paid and processed by the IRS.
See this TurboTax support FAQ for amending a current year tax return - https://ttlc.intuit.com/turbotax-support/en-us/help-article/tax-return/amend-federal-tax-return-current-year/L7eS6o1qh_US_en_US?uid=lfunevhk

I am leaning towards your recommendation #1 since it allows me to do the taxes this year without filing extension. When I called Fidelity they recommended that I EFT the difference back into the HSA account. Then it would look like I only took out the actual Return of Excess value. I don't see how that helps for tax forms though. I did have more than the excess in medical expenses last year so I do have legitimate costs that I can apply the overage to. I guess I am worried about the way the taxes will look next year since the HSA admin is gonna report the full amount. Should I declare the difference (the approx $1k) as other income and pay the taxes on it just in case?
