The amount in Box 5 on my 1098t is a tuition waiver amount. Should I check "yes" for "received tax-free employer provided assistance" for that full amount?

No, if it is listed on the 1098-T, you do not need to report it again in the software. Tax-free employer assistance would be reported on a W2.
