You cannot upload anything into the TT Online system. If you don't want to keep the program on the hard drive then you can remove it if you wish however you NEED to save a PDF and .taxfile of each year's return before you do so. Save these files to a thumb drive for safekeeping.

Sorry returns prepared using the CD/down load are only stored on your own haard drive or any back up device you used. They cannot be stored online with TurboTax.
You cannot upload any type executable program files which are what is taking up space on your computer's hard drive. The TurboTax documents and tax data files are only about 3Mb or less each.
TurboTax has a feature called My Docs where you can upload documents to store online. However you have to use one of the paid TurboTax online editions to get access to My Docs.
