I am a freelancer and last year I only made $3780. I filed through 1040now.net and was not prompted to pay any taxes. I am concerned I may have made a mistake.
I had a 1099 NEC and 2 1099 K forms.
I reported all of them but forgot to add 1099 NEC on schedule C as well. It is only on my 1040. I have asked them to delete my tax return so I can submit again but if that was not possible can I file again via another software?

Once you have EFiled, do not refile the tax return if it has already been Accepted. You actually wouldn't be able to refile a new Form 1040 because once your Social Security number has been used for EFiling, it is locked for the remainder of the filing year.
You stated you had a Form 1099-NEC & two Form 1099-Ks. When you say you "reported all of them", but forgot to add the Form 1099-NEC on the Schedule C, does that mean you did not report the income stated on the Form 1099-NEC? If you included ALL YOUR INCOME from all three 1099s, you will be fine. If you made a mistake, you can always file an Amended tax return to include all your income.
As for paying any taxes owed, there were/are multiple options. You could've had them withdraw from a bank account, you could pay by mail with a Voucher or pay through your account on IRS.gov, if you have one.

I reported all my income from all forms. 1099 NEC was reported on 1040 as miscellaneous income but I did not repeat it on schedule C.
The software calculated that as part of my gross self employed income.
So, I should wait to see whether my tax return is accepted or not and then file an amendment?
You can't file another Original 1040, you will need to file an Amended 1040X.
If you had Self-Employment income, you will need to report and pay self-employment tax (your FICA tax)
Yes, you can use different software, but you need to compute an Amended return using a coy of the original. An amended return shows the CHANGES from the original.
Since your return sounds simple, you could compute a "Mock Original 1040" the way you did with 1040NOW, select to print and mail, (but don't) then use that TurboTax account to amend it.
When you amend, only enter the 1099-NEC on your Schedule C, not both Schedule C AND 1040.

Income on a 1099-NEC COULD be miscellaneous income and entered as personal income, Schedule 1 line 8
(although that's why the IRS brought back the 1099-NEC Non-Employee Compensation, so it was clear that this was reporting Self-Employment income)
but you said it was Self-Employment income.
As such, it is reported on Schedule C and flows to Schedule 1 line 3.
The main concern is that when earned income is reported on a W-2, the Employer withheld and paid the Employee's FICA (Social Security) tax.
When you are Self-Employed, YOU pay that FICA tax by way of the 1040.
Therefore, although your income may be below the Standard Deduction, you will still need to pay that Self-Employment tax.
You do NOT report the income on Schedule C and then again anywhere else on your return.
