If the taxes owed on the Form 1040 you filed with the IRS on Line 37 equal the amount of taxes paid from your bank account, then you have proof of payment. Make a copy of the bank statement showing the payment to the IRS.
You need to contact the IRS using the information on the IRS notice you received. They will be able to tell you how to send the proof of payment to the IRS.
Do you have bank statements that prove the money was taken out and that your tax was paid? If so, reply to the letter with that proof. TurboTax never knows how, when or even if you paid your tax due. Your only proof that you paid is your own banking or credit card records.
