There is nothing special to do ... just fill in the return normally and complete the FILE tab at the end ...
If you made a
payment when you filed the extension, just make sure TurboTax ultimately gives
you credit for the payment. It may populate the payment
automatically for you. If it doesn't, you can enter it (or check on
it) as below:
To add, change or delete a payment made
with an extension request -
· Click on Federal Taxes (Personal using Home and Business)
· Click on Deductions and Credits
· Click on I'll choose what I work on
· Scroll down to Estimates and Other Taxes Paid
· On Other Taxes Paid, click the start or update button
On the next screen, scroll down to Payments with Extension
Once you have entered (or confirmed if pre populated)
the extension payment, then before filing verify that you are getting credit
for it. Look at Line 70 of your Form 1040 and verify that the
Federal figure is correct. A state extension payment is entered in
the same navigation steps as above.

paid on a state extension to show up on the state return……

I'm using the Deluxe version of Turbotax and have followed your instructions to enter the amount of my tax payment when I filed for an extension in May, but when I check the return it still shows I owe a balance. Any idea how to correct this?

You can still have a tax due even though you made a payment with the extension. That was just an estimate. You still owe more. Does the extension payment show up on 1040 schedule 3 line 9. And go to 1040 line 31. If you need to enter the payment.....
You can type estimates paid in the search box at the top of your return and click Find and it will give you a link to Jump To the screen where you enter Extension Payments.
To enter the amount you paid with an extension (including state extension) go to
Federal Taxes (or Personal for desktop H&B version)
Deductions and Credits
Then scroll way down to Estimates and Other Taxes Paid
Other Income Taxes - Click the Start or Update button
Next page second section Payments with Extension
Either Visit All or Click Start or Update by the extension you paid
Maybe you did not pay the whole amount that you actually owe when you sent in an estimated payment. We cannot see your return.
When you requested your extension you were supposed to pay your estimated tax due. Did you enter the payment you made into your tax return? Go to Federal>Deductions and Credits>Estimates and Other Taxes Paid>Other Income Taxes
If you have federal tax due you can pay by mailing your payment with the 1040V voucher, (which has the address printed on it, having the payment taken out of a designated bank account, or you can pay directly on the IRS website.

You must pay your state tax due using the state’s preferred method of receiving payment. For most states that will be by making a payment to the state’s own tax website, or by mailing a check or money order.

Any idea how to fix this? Can I manually enter the payment?
I did exactly what you've suggested and entered the amount under "Payment with 2020 federal extension" and the amount does not show up on 1040 schedule 3 line 9. My taxes were essentially finished when I filed for my extension in May and the amount that I owed was paid at the time, nothing has changed (in retrospect I should have just filed then, but I wanted some extra time to review it). Any idea how to fix this?
Are you using the Online version or the Desktop program? If you are using Desktop you might need to update the program. If you entered the extension payment but it doesn't show up in the right place Contact Customer Service

I am having the same problem. I filled in the amount paid with extension (actually paid more than owed) and a schedule 3 did not populate. It won't let me override anywhere.
I called the TT number that VolvoGirl recommended and the agent was finally able to help me override it - I can't remember exactly which form we used, but it took some digging to get there. Turbotax needs to fix their software!
