So if filing today, I should set Payment Date as April 15, and Direct Debit date as April 16? It indicates that would be penalized.

Yes, it would be penalized.  It is a 'bug' in the program.

That started around ~ 5PM Pacific time  (far as I can tell).....They are working on it...for the moment, the only way would be to indicate you will pay by check...then efile...then go to the Federal and State's own web e-payment sites to arrange each debit.

They thought it might just  be folks filing from Europe (after midnight)...but we're  a bit skeptical about that.

This is a known issue, they are working on currently.

In the meantime, if you need to pay your federal taxes due you can go to the IRS website directly. You will just need to select pay by check for your filing method. You will get a voucher in your return, but do not pay the voucher if you are using the IRS website.
