I am J1-Research scholar, entering US in September 2014 and remaining here until 2017. Now, I'm considered to be resident because I am here for more than 2 years. So, I need to file 1040. However, I have both 1042S with the Income code 19 (part-year income in Jan-Aug 2016 which is subjected to tax treaty) and W2 (income with tax withholding from Sep-Dec 2016). Can I file 1040 via Turbotax online and how/where can I put information from my 1042S in 1040?

It depends
If you are on a J-1 visa, you will be exempt from the Substantial Presence Test for the first 2 (if non-student) or 5 (if student) calendar years that you are in the US. This means that you are considered a non-resident aliens for US tax purposes.

If you are exempt, you are considered a nonresident alien are you are only required to file a US tax return for income from US sources. If you are required to file a tax return, you will file a Form 1040NR. TurboTax does not support Form 1040NR but you can go to the following website https://www.sprintax.com/ which is specifically designed to help international students file 1040NRs.

If you meet the SPT and are considered a resident alien, then you will file as a US resident and will need to include all income worldwide on your US income tax return (Form 1040) (In this instance, you will be able to prepare your basic tax return using TurboTax.)

and you will enter the amount of the treaty exemption as a negative amount under other miscellaneous income. You may also need to attach Form 8833 to your tax return. (Attaching this form will require that you mail in your return. You will need to select - file by mail under the file tab.)

I just wanted to check: if I follow the steps under "To enter your 1042-S for wages under other miscellaneous income" , where on my 1040 form should I see the amount of 1042-S wages show up?

They will show up in line 8Z of Schedule 1, which will flow to line 10 on the 1040.
