Your credit card statement showing the payment is your proof of payment. Contact the IRS using the phone number on the notice and send a copy of the statement.
I paid tax due during efile procedure
It is perfectly possible that the only thing you paid "during efile procedure" was your TurboTax fees, and that's it. When you owe taxes to any taxing authority (federal, state or other) TurboTax does not, can not and will not act as a middleman in that transaction. There are no exceptions to this.
If you elected to have the IRS debit a bank account directly for the federal taxes you owe, then you would have entered your account information on the form 1040 lines 21 b, c and d.
Otherwise, to pay the IRS directly from your bank account, you would have gone to www.irs.gov/payments and done it there.

It is possible that you applied your payment to the wrong tax year i.e. 2020 instead of 2019 for example.
