Include a form 14039 so he gets an IRS IP PIN so this cannot happen again.
I would have the envelope tracked since that doesn't seem correct. And paper returns will take 6 months or longer to process so he is in for a long wait.
If you get proof the return never left the drop off point then mail another copy via USPS and get tracking on it.
I'd also include a short letter indicating 'identify fraud' so that they don't just process the return as a duplicate and think they are done!

I've discovered that the USPS doesn't always scan its tracking codes 100% of the time.
