What do you do for state taxes when your husband is stationed in a different state? How do you know which state is registered as your home state?

If you do not live with your husband at his duty station then you cannot claim his state of legal residency for tax purposes. You will have to file and pay taxes in the state that you live in.
Please see Military Spouses and State Taxes for additional information.
I'm sorry I should have phrased it better. We live together and file jointly
Your husband's home of record will be the state to use. You may or may not need to file a return for the state you are stationed in. Some states want an informational return, no tax would be due - unless you are earning income in the state you are living in, as a civilian.
See Military Filing Information on State Websites for details.
