My employer issued me a 1099 NEC for checks he had given me throughout 2023 written out of 2 other companies she owns as well as 1 from the company I am a W2 employee of. Would I still report this as self employed income or as wages that should have gone through W2 even though they are separate EINs?

Yes, self-employment income is reported on 1099-NEC. Sounds like you are an employee of the w-2 company and the other companies are your customer/clients. All the 1099 income goes to Schedule C. You can deduct self-employed expenses related to that income on Schedule C.
