Filed a federal tax return. Got an email from turbo tax it was accepted by by the IRS. Received a letter from the IRS that it was not filed! Intuit has no record of the 2024 return but miraculously the fee from turbo tax was deducted from our credit card?!

Can you be more specific? I have never seen the IRS contacting a taxpayer so soon after April 15th that the T/P's tax return has not been filed. What is the letter or notice number? When did TurboTax tell you that your tax return has been "accepted" by the IRS?
Do you have a refund or payment due? If you have a refund, perhaps go to irs.gov and check on your refund status. If the tax return has been filed, then you'll see the refund status. If you have a payment due and you had set up ACH debit, the amount should have been withdrawn from your bank account.
Lots of taxpayers file an extension request. It's highly unlikely that the IRS would contact any taxpayer within ten days of the original due date, presumably demanding a tax return.
Are you referring to your 2023 return? What type of letter/notice (click to see types) did you receive? Did you use the desktop software or TurboTax Online to file the return?
I contacted the IRS to send a copy of the return that was filed by turbo tax, because I could not access the file through turbo tax online. I received a letter from the IRS there was no record of the return, even though turbo tax had sent me a notice the return had been accepted.
Also there is no record of the filing year nor the payment in my turbo tax account. But there is record of payment in my cc account.
2024 return. I requested a transcript of the “filed” return and received a letter there was no record of filed return.
When was the charge on your credit card? Was it back in early November? That would have been for the Desktop program. How did you do your 2023 return? And 2024?

It's common to end up with multiple accounts. First LOG OUT of whatever TurboTax account you're logged into right now. Then use this TurboTax account recovery website to get a list of user ID's for an email address. Run the tool against any email addresses you may have used
