I worked as an independent contractor for three months. I also have regular w2 income for the rest of the year. If I do the actual expenses, am I only able to enter the cost of gas or car repairs that occurred in those three months?

Yes. Since you worked as an independent contractor and used your vehicle for business, you can only deduct the expenses related to your vehicle for the months that it was in service for the business.
