Yes, it may take some time, but if you overpaid the IRS with a direct payment from your bank, they will return the money to you.
Once they match up the overpayment with your tax return, they will mail a paper check and letter showing the overpayment on your account.

The IRS sent me a form CP49 saying I overpaid an installment plan by $288.77 after keeping my entire 2019 refund I sent a credit card payment for extra to make sure to cover any penalties and interest. The form said I would receive check in 2-3 weeks. However, I just called them to ask where the check was. They said I owed them exactly $288.77 from 2012 and wouldn’t be getting my overpayment back. I have a $0 balance on my IRS account page and I actually received $3100 refund back in 2012. It took me over two years to pay my 2015 taxes on installments. At the time IRS refused to accept my paperwork during a mail audit. The expense and time to fight it wasn’t worth it to me. Looking back on it now I feel that my government has completely stolen from me. I wish I could understand why this has happened to me after years of struggle to try and “do the right thing”. What a joke and disappointment.

I no longer live at the address I used in 2018 and I no longer have the bank account I was using for the direct payment. The IRS told me to wait 3 weeks. It has been 6 months. Are there any forms to be filled out?

Normally, if you file a return with a new address, they will update your address, but this is in case you haven't filed a return with your current address.
But as AmyC said above, after this tax season has ended, you may want to call the IRS and ask for the status of the money.
