You really can't do this from a married joint return. You need to , as you say, remove all your wife's information and go back through all the questions again after you change yours to married separate. You would then need to have a new account in order to do her separate return. If you are not certain how you will file, you would do best to simply leave the married joint return as it is, and start each separate return from a new account without transferring information from the prior year. Any you don't want, in the end, can simply be abandoned.
