I downloaded TurboTax and followed the instructions for doing the MFJ and MFS, but when I open the file with MFS to file states it doesn't know the MFJ has been accepted and blocks me from e-filing my one state. The reason it is not working is because you cannot efile a State married filing separate return if you file a Federal joint return. Unfortunately, this type of return is always required to be sent by mail.

not true. you should be able to e-file one state return.
Once the federal return has been mailed or accepted through e-filing, you can then prepare the MFS State return. YOU NEED TO FIRST Print a copy of the original MFJ Federal return to keep on file (and/or save to PDF). Then, delete all of the information from the federal return that applies to the spouse and prepare your State return as MFS. Remember, however, that regardless of filing status, your Federal Return must be accepted by the IRS and in processing BEFORE you submit your State return.
