Can I claim any mileage deductions from my vehicle, if my employer gives me a monthly allowance for my truck and a fuel card?

My employer gives me a monthly allowance to cover vehicle note and insurance as well as a fuel card. Is there any deductions I could take for when the standard mileage rate exceeds the allowance amount?

If the allowance is added to your wages and reported in box 1 of your W-2 then you may take an employee business expense deduction on form 2106 for the business use vehicle expenses.   If the employer pays for the fuel ( and it is not added to your wages) then you need to report that as employer reimbursement on the form 2106.   You may take either the actual expenses or the standard mileage rate option whichever suits you better.

The allowance is not added in box one, does this mean I can't claim anything on form 2061?

Correct ... since the boss paid you with tax free money you cannot deduct the expenses from your taxable income.  The boss gets to take the deduction since he is paying the bills.  

IF your expenses actually exceed the reimbursement then you can claim that but you must enter the amount the boss pays for on the 2106   AND you must itemize your deductions AND your expenses must exceed 2% of your AGI or they will not count.  I bet if you do the math it will not make a difference especially if you don't have anything else to itemize.
