Are you over the age of 70 1/2?  Is the IRA/SEP/SIMPLE box checked on the form 1099-R that you entered?

 

If these questions are answered as Yes, then the TurboTax program would have asked you about a QCD.

I had no trouble.  If you are over 70 1/2 and enter a 1099R for a IRA distribution it will ask if it was a Qualified Charitable Distribution.  Be sure you check the little IRA box between boxes 7&8.  It will show up on the 1040 line 4b as 0 with the QCD by it.  You do not enter it again under Deductions.

If you are referring to a Qualified Charitable Distribution (QCD), then the amount of the distribution will be included on Form 1040 line 4a, but not line 4b.   

 

That is how you get a tax advantage for donating the distribution to charity.  Since it is not taxed on your return as income on line 4b, you do not include that amount as a charitable deduction for Schedule A.
