You'll file two state returns, a NY Resident return and a NJ Nonresident return. New York will tax you on all of your income, even what you earned in New Jersey, but you will get a credit for income taxes paid to New Jersey. Prepare your NJ (nonresident) return first so that the credit will be computed correctly.

I lived in NY for the whole year but worked in both NY and NJ
In the page "Let's Confirm Your Taxable State Wages" of NJ (Non-resident return), I see two line items
1) NJ with income earned only in NJ as non-resident
2) NY with TOTAL INCOME earned in both NY and NJ.
Both these line items have a Checkbox "Remove these wages".
Should I select the checkbox for line item 2 (NY with TOTAL INCOME)?
In that case, NJ non-resident return will only have the wages earned in NJ as there is no field to enter W2 wages earned only in NY.
@a-n-balaji Yes, you need to check the second box , NY with total income, to remove all wages except the NJ wages.
