State tax filing

You'll file two state returns, a NY Resident return and a NJ Nonresident return. New York will tax you on all of your income, even what you earned in New Jersey, but you will get a credit for income taxes paid to New Jersey. Prepare your NJ (nonresident) return first so that the credit will be computed correctly.
