When you enter your 1099R you are asked on the income screen to enter the tax that was withheld--- box 4 for federal tax withheld and boxes 14, 15, and 16 for state information.

To enter your retirement income, Go to Federal> Wages and Income>Retirement Plans and Social Security>IRA 401 k) Pension Plan Withdrawals to enter your 1099R.
