If you are sleeping overnight at a rental place in Virginia then you are a part-year resident. If you are just commuting to Virginia but going home to South Carolina every night then you are a non-resident. Either way you will need to file a tax return for Virginia since you earned income there.
You will first fill out your federal return entering all of the information about your income and deductions. Then you should do your Virginia return - either part year or non resident - and enter all of the information there. You will probably owe some taxes to Virginia but it will be covered by the withholding.
Then you will do your South Carolina return. As a resident of South Carolina all of your income is taxable to the state. But you will get a deduction for the taxes that you paid to Virginia. (That's why you wanted to do the Virginia return first)
