Double payment withdrawal by IRS after amended return

In February I electronically filed my TurboTax return, providing information for electronic withdrawal of $1,200 from my checking account. A week later I realized that I hadn't reported savings bond income, so I immediately filed an amended return with the same automatic withdrawal information for $1,800. When April 15 came, the IRS withdrew both payments, which both show on my IRS site as "Balance Payments." IRS has not communicated with me about this.

Is it safe to count the additional $1,200 payment as prepayment for 2025 taxes? How can I ensure that this is reflected properly at IRS? It is almost impossible to communicate with them.

Double payment withdrawal by IRS after amended return

As I understand, $1,200 was balance due from the original return. But then you filed an amended return and there was another balance due of $1,800. And IRS withdrew both amounts. First you have to check your amended return and see if $1,800 was additional tax on missed income (On top of original $1,200). If $1,800 was on top of $1,200, then IRS is correct in withdrawing both amount. But we cannot answer that without looking at both tax return especially amended return.   If you have a copy of amended return, please review it and reply back so we can guide what should be the next steps.

Double payment withdrawal by IRS after amended return

You should have waited for the first return to fully process and the tax due paid.  Maybe the amended 1,800  was in addition to the original tax due?  Does the amended return show the first return payment due?

The amended return should only be the difference you get back or need to pay. You can confirm this by printing your amendment and looking at the 1040X. Line 18 should be your original refund amount and line 21 should be your additional refund. If you paid on your original return it will be on line 16 (but don't include any penalty on 1040 line 38). If there is an amount owed with the amendment, it will be on line 20.

I know now that I should have waited, but this was my first ever amended return. When the amended return was filed using TurboTax, the $1,800 was the total tax owed. I thought it would supersede the previous return, but both the original amount owed and then the new, larger amount owed were both withdrawn in two separate transactions. Thus, the IRS has $1,200 of additional payment. I am concerned that the $1,200 is labeled as Balance Payment rather than Estimated Tax Payment on the IRS site.
