There seems to be an error in the program as this doesn't make sense: I completed section C for business income. Then when I included the 1099 Misc in personal income where it appeared to link correctly to the Schedule C income, but immediately my taxes doubled! This makes no sense. That income was already reported in Schedule C and even linked to it. What is going on?

If you already reported the income on Sch C don’t report it again.
The 1099-MISC was reported twice. You do not enter the same 1099-MISC in the Personal section of the program if it was already entered in the Business section.
Remove the entry for the 1099-MISC in the Personal section
Understand and that makes perfect sense, but in previous years I know I was told to report it in both places; that they would be linked, and only counted once. In fact, this asked whether it was linked to the Schedule C activity. Now I am concerned that previous year's returns were overstated if this was not the case.
You might want a tax preparer to review those returns.
