My wife and I own our our business as an SMLLC and are a disregarded entity. For Federal purposes on the 1099 we split the expenses evenly. However, when we get to the California state portion of our taxes, Turbo Tax automatically separated our two incomes and expenses when it comes to filling out Form 568 and entered the information into two form 568s. I manually changed one of the forms to reflect our single business, but am unsure if I should just delete the second form that was created since the question they ask is "Is [your business name as identified in the 1099] owned by a single member LLC?" even though the information is already entered into the first form.
And, because I have two forms now, it appears that Turbo Tax will not e-file the one form for me. Will deleting that second form change this problem?

Yes, you can delete one of the 568s and TurboTax should allow you to e-file.
It still won't allow me to e-file Form 568, and other posts have experienced the same thing. Other posts I have read say that multi-member LLC's can, but that Turbo Tax does not do so for single member LLCs. One post from 2020 reads:
