I had to amend my 2020 return and I owe money to my state. When I filed, turbo tax said it would take the money out of my account on the day I specified. But then I got a letter from my state saying I need to pay online or mail it in. I don't want the money owed taken out of my account twice. Do I wait for TT to take it out or pay IRS directly?

for an amended return,
some states will accept payment by direct debit. Some won't.
If TurboTax gives you the option, then, most likely, your state is one that does.
When I filed my amended return, TT asked me how I wanted to pay what I owed my state. I chose to have it deducted from my bank account on May 17th. Then I get a letter from my state stating I need to pay the amount due by May 17th, either by check or online. If I pay online directly to state, will TT also deduct from my account on May 17th? I don't want it deducted twice.

Taxes owed on an amended tax return can only be paid by check sent with the amended return or paid online, they cannot be direct debited from a bank account.
