I have to amend my federal and California state returns because I received an amended W-2 from my employer after I filed both returns.  I have already received my refunds.  I also paid the use tax owed to California when I filed my original return.  So on my amended return, do I note that I already paid them?

No. TurboTax will already know you paid them. Just be sure to click the amend my return before you update your W-2. Then, the correct forms will be generated, only reporting the change.
