An order confirmation is just to pay the fees.  Did you continue on through the File tab, through the 3 Steps and hit the big orange Transmit Returns Now button?

Then IRS Where's my refund https://www.irs.gov/refunds/

When you log into your account you should also see the status and if it was Accepted or Rejected, Started, Printed, Ready to Mail, etc.  what does it say?

I think that means you are still working on it and have not filed yet.  Go through the File tab again all the way to the end.

I did all that. I redid it! Am I going to be penalized because it is NOW late?

If you have a refund there is no penalty for filing late.  It's ok.
