I just went to Indiana's INTIME set to check the status of my refund and it says I will not be getting a refund for 2022 and that I actually have a balance due seemingly as a result of my tax return because in the Activity tab it shows that the balance is primarily the result of the tax amount on my state return with a penalty fee and some credit of $2765.0 applied. However, my tax return calculates that I should actually be owed a refund of around $3k.
It seems like Indiana is aware of my return and has processed it but I am confused because their credit doesn't seem to reflect any amount on my return. TurboTax itself just indicates both my federal and State return are accepted and that my IRS refund is estimated to be issued 05/09/23, but I owed Federal and so I think the refund refers to the State refund...
Any ideas what is going on here? I haven't had any issues like this in previous years but I also never checked INTIME while waiting either and so I don't know if it is always goofy until everything is issued or not.

Your federal refund and your state tax due are completely separate from each other. You cannot pay the state from a federal refund, nor can you pay federal tax due from a state refund. Those tax returns went to two completely separate entities. If the state says that you owe, then you will have to sort that out with the state.
If you owe federal tax then you have to pay the IRS.
TurboTax gets no information from the IRS or your state after you file your tax return so TT will not know if the IRS or the state changed something on your tax return.
If you have federal tax due you can pay by mailing your payment with the 1040V voucher, (which has the address printed on it, having the payment taken out of a designated bank account, or you can pay directly on the IRS website.

I did pay my federal return already directly when I filed, so I am not focusing on the federal side. What I don't understand is what is going on with the state return. Indiana's website isn't giving me much information as to why they think I owe them money. If they disagree with what is my return, wouldn't I get some sort of notification or something like that? I don't see anything like that in the portal, so I figured I would expect the refund calculated by TT.
I guess the next step is message through INTIME? I was hoping to get some sort of idea why there might be a discrepancy before contacting their side so I know what to focus on.
When the state changes your refund they mail you a letter. Watch your mailbox. Often it takes several weeks after they change your refund for them to send out the letter. Or you can try calling them.
Ok, so I found out what I think is wrong. I made estimated tax payments through irs.gov but somehow that got reported under the Indiana return which is why my credit through their portal does not match. The 1040 return reflects a "2022 estimated tax payments and amount applied from 2021 return" of $0 so I think the amount simply got reported incorrectly. What might I do to address this?

INTIME will say that you won't get a refund until the refund is approved.
So just wait 2-3 weeks.
Yes I have provided Indiana all what I had now there wanting more on top of what I sent to them via mail and fax and also email to me it's getting blown away out of hand this year with these delays IRS has it bad but I mu return right so I don't see how this state needs more paperwork and my work is self employment too even the IRS told me you don't have a W-2 or a 1099 for self employment. The staff you need to get up and go find my paperwork that's been at your office for greater than 3 months now I mad those people it's ridiculous.
Federal and state refunds come from completely separate entities. The IRS processes your federal return. Your state processes your state return. There is no rule as to which one will come first or how much time there will be between their arrivals. Some states process returns quickly and some are very slow.
TurboTax gets no information from the IRS or your state after you file your tax return. TurboTax cannot find any of your "paperwork" or help you with the state refund that has been delayed by your state. You have to provide the state with the information they have requested yourself if you want to get your state refund.
