Fees  are charged once, when the IRS processes your return and has approved your refund.  

When you sign up for Pay With My Refund, your refund will be handled through the Santa Barbara Tax Products Group (SBTPG, formerly SBBT).  Once your refund has been approved by the IRS, it will be sent to SBTPG, they will remove the fees and then send the remainder to you.

Does this mean that it will take longer to get the refund direct deposited into my checking account at my bank since it is getting sent to a different bank first?

Yes, this will add a few days additional time possibly. Sometimes it does not take long at all. It is best to click on the website above to track the refund through Santa Barbara Bank.
