Either Turbotax or yours truly failed to include $6699 taxes that were deducted from my military retirement income 1099-R. How soon can I submit an amended return?

Wait until your original return has been fully processed before you amend, and make sure you have saved a pdf of the original return before you amend. (If you do not save it as a pdf, the amended return will overwrite the original, and the original will be lost forever)

Thanks for your help. I may get action from IRS without amendment but don't trust that to happen. I mistakenly left out a sizeable amount of taxes already paid. As result I paid almost double of what I actually owed.
You are correct. The IRS will typically return the overpayment as a refund without an amendment. As xmasbaby0 suggested wait for the original return to process (i.e. refund deposited). You can also check your account online here periodically to see the progress and actions taken in your account.
