I changed my daughter's return 1 day after it had been submitted to the IRS; per them, they claim to have not received the amended return and are now charging her interest and penalties based on the original submission - I originally submitted her return online, but mailed in the amendment which was lost - how would I submit the amendment online? First of all you should not amend until the first return is done processing and you paid the tax due. Then the amended return is only for the difference you owe or get back. You still owe the original tax due. Amended return are taking a long time to process. Especially mailed ones. They probably haven't opened it yet. Pay the tax due and wait for them to process the amended return. Do not file it again.
Check the amended return line 16. Does it show the original tax due? That assumes you paid it. Go by the actual 1040X. Line 18 should be your original refund amount and line 22 should be your additional refund. If you paid on your original return it will be on line 16. If there is an amount owed with the amendment, it will be on line 20.
Amending one day after e-filing was not a good idea---that can just lead to confusion and delays. You should always wait until the original return has been fully processed and then amend if you need to. Slow down---wait until the original return has been fully processed. It can take weeks---or longer---before a mailed return shows up in the system, so not sure how you have determined that the amended return was lost.
If it has been at least a month, check here to see if the IRS has the amended return---and then do not expect quick results. It takes at least four months and often longer for the IRS to process an amended return.

If you e-filed the original tax return you should be able to e-file the amended return----but only if they really did not receive the mailed copy. If you have trouble e-filing, then it will have to be mailed. If you mail it, use a mailing service like certified mail so you will know it was received.
Amending a tax return does not mean just making changes to it. It means filing a special form, Form 1040-X, to make changes to the Form 1040 tax return that you originally filed. Did you actually mail an amended return, Form 1040-X, or did you just change the original Form 1040 tax return?
